Bring a large pot of salted water to a boil over high heat. Add the penne pasta and cook until al dente, about 8 minutes. Drain and set aside.
Heat the olive oil in a large skillet over medium heat. Add the onion and garlic and cook until softened, about 5 minutes. Add the diced tomatoes, tomato paste, sugar, oregano, basil, thyme, red pepper flakes, salt and black pepper. Simmer for 10 minutes.
Stir in the heavy cream and simmer for 5 minutes. Add the tuna and cooked pasta and cook until heated through, about 5 minutes.
Serve the pasta topped with grated Parmesan cheese.
