Heat the olive oil in a large pot over medium heat. Add the onion, carrots, celery, and butternut squash and cook, stirring occasionally, until the vegetables are tender, about 5 minutes.
Stir in the garlic, oregano, basil, red pepper flakes, salt, and pepper and cook for 1 minute.
Add the broth, diced tomatoes, white beans, and green beans and bring to a boil. Reduce the heat to low and simmer, stirring occasionally, until the vegetables are tender, about 20 minutes.
