Preheat oven to 350°F. Grease a 9x13-inch baking dish.
In a large bowl, combine the butter, mashed sweet potatoes, granulated sugar, salt, nutmeg, and cinnamon and mix until well combined. Spread in baking dish.
In a medium bowl, combine the cream cheese, brown sugar, and flour and mix until well combined. Spread over the sweet potatoes.
Sprinkle the pecans over the top. Bake for 30 minutes, or until golden brown.
