In a large pot, heat the olive oil over medium heat. Add the onion and garlic and cook until softened, about 5 minutes. Add the flour and stir to combine.
Add the chicken broth and thyme and bring to a boil. Reduce the heat and simmer for 15 minutes.
Add the chicken, apples, salt and pepper and simmer for 15-20 minutes or until the chicken is cooked through.
Remove the chicken from the pot and shred it using two forks.
Return the shredded chicken to the pot and simmer for 5-10 minutes.
Serve hot.

This soup can easily be made vegetarian by replacing the chicken with tofu or beans.
